The Prophet of Doubt came to be when Master Chief was captured by the Covenant and infected with a captured flood parasite with the San 'Shyuum genes inside of it, turning him into one. He and The Prophet of Truth ruled over the Covenant and eventually destroyed the UNSC with the information Doubt still held.
