2 years after the events of Pokémon Emerald, in a new a region, a new trainer named Matthew (male protagonist) and Ava (female protagonist) go out to the lab and choose the starter Pokémon in Universio, and head to the next gym, and challenge Crook. As the player heads to Clude Town, a mysterious man appears, saying that he will restore all Pokémon from death to restore it to happy trainers, and save all Pokémon. He wanders away, and the player continues to Clude Town. He enters Geodude Caverns, where he sees Jessie, James and Meowth, challenging the player to a battle. After losing and "blasting off again", the same man that was seen on the path to Clude Town.
