In 2009 when John Henry was first activated they were equal. When John Henry went to the future, however, we are uncertain. When John Henry first arrived Skynet was stronger, but we don't know what types of infrastructure it would gain control over. We do know that the Resistance, from dialogue, can't win the war against Skynet if it doesn't have the Machine Resistance's help.
