On a Galaxy-class starship, after a saucer separation, the stardrive section was controlled by the battle bridge, whilst the saucer section was controlled by the main bridge. On an Independence-class battleship, saucer separation was not possible, but in case of a heavy attack on the ship, the battle bridge was often used for protection.
