It's A little thing called cancelation..... Or lack of ideas for new storylines... At least, it's good that the JLU team decided to wrap it up at the top. The rest of the episodes would seem like Silver Age comics with those few villains left - unless they decided to port previously unused villains to screen like, say, Black Hand (Who is the current focus of attention in DC).
