There seems to be no rule here whether to capatilize "the" as part of names like "the Commonwealth" or "the Institute". And when the term, referencing something other than a tangible physical thing, doesn't work without "the," such as "The Institute." In this case, I think "The Commonwealth" should be capitalized as well. For instance, it's not just a commonwealth, it's THE Commonwealth, so as to refer to a particular instance of the term, designating it separately form other instances (there can be other commonwealths across the world). I think otherwise it is up to the writer. But that's just my opinion. Maybe that helps. I guess it boils down to whether "the" is part of the "official" name. If I look on the map ingame outside special regions, it displays just "Commonwealth".
