The Central Intelligence Agency or the CIA is an agency of the US Government linked to intelligence. It has often been interpreted in the mass media as a secret order with super-high-bleeding-edge technology, ties to aliens, corporate and domestic espionage, and super secret super spies. In the War Puppies continuity, though, all of this is real except for the alien contact part. They do, however, have secret profiles on all superhumans who have been seen publicly at some point. They have interfered with many of the Alliance and Axis conflicts and were a major player and cause for the Second Civil War.
